Updates: The Service Manager that I dealt with has not returned my message and avoiding phone calls. Matters has been escalated to the Operations Manager and I am bringing my car down today for him to go through the matter with me.
I will keep you guys posted on as how this one unfolds.

To the OP;
That is a very unfortunate situation. Even if they own up to it, I don't know that they would be willing to replace a big $$$ ARC part.
If they are willing to work with you, maybe you should ask them to pay the difference from what a new one costs and what you can sell the scratched one for.

I hope you're not worried about warranty because if they feel obligated to help you out with your expensive UICP, there's no way they're gonna back you on warranty claims...

You spend money on any part you install on your car. Whether it be a $200 IC pipe or a $600 IC pipe, you expect it to not get ruined when you take your car in for something that was the manufacturer's fault in the first place. In fact, bringing it to their attention will probably make matters worse.

Knowing how dealerships are... I'm guessing that by complaining about all of this they are going to void your warranty.

There's a very good chance that in order to polish out that scratch, some of the oxide layer would be removed changing the color in that area only. There's no way to fix that scratch without polishing out the whole thing and having it anodized all over again.

Updates: I took my car down and have the Operation Manager went through the details with me, he listened to my problems and acknowledged the complaints that I have, he will get back to me with a resolution sometime next week, we shall see what it boils down to.
I complained about the Service Manager and pointed out several serious issues regarding the service their dealership provides:
1) Lack of after-service, they only treat you well as a customer if you are going in and pay for service.
2) Customer calls regarding issues of their work never get returned on the same day. In my case, not even in a week time
3) Service manager handles customer's complaint in a very un-professional manner. All he did was delayed and postponed the entire process by making excuses like: they will try to find it, or they will investigage. But you will not hear back from him ever.
4) Service manager plays hide-and-seek by avoiding phone calls if the reception told him who's calling and pretends he is busy with a customer.
5) Service manager lacks the tech knowledge requires for their job. They initially thought the Evo X uses the same transmission oil as a regular lancer, when I questioned them their excuse was that my car was the first one to have SST oil changed so they didn't know. I waited additional 4 weeks for my SST fluid and filter changed.
6) Some mechanics do not take good care of customer's car, and lacks carefulness to their work.
Many of you had said if I worry about the warranty issues, just let me point out to you guys that this particular dealership operates a little bit different than most of the ones out there. You can buy and installed aftermarket parts such as Blitz, HKS, JUN, Ralliart, WORK wheels...etc, they even provides ECUflash maps service for customers. Me for example bought my JUN bodykit through them when I purchased my car there, they also have helped me with other parts on my car. It won't be a wise decision for them to ***** about my mods, as they are basically operating as a dealership/aftermarket parts provider at the same time.

Dealers suck in general
Dude I feel your pain, I'll tell you which freakin dealer did me wrong SOUTH COAST MISTUBISHI, piece of crap mechanics they did my alignment and it only got worse. I dont' even want go into a long drawn out story, basically they did not do it correctly it was perfect before and not suppose to be worse. I will only go to the dealer only for warranty crap, dude this is my last mistsubishi customer service sucks and the car. which part or of did you not understand the car rattles *****!

So I went back to my local dealership for my fuel pipe recall, as well as SST fluid changed at the same time. 3 hours later, I got a call back from the service manager and picked up my car. I drove home right after and popped the hood to see what the new fuel pipe looks like.
The first thing I noticed when I take out my engine cover is one of the gromet was missing! It`s one of the four plastic gromets that attach to the underside of the engine cover. Cause? most likely the mechanic popped one out by accident when he removed the engine cover, but he would have know when he put everything back together.
Secondly, I saw my ARC Titanium UICP has been removed for the installation of the fuel return pipe, as I saw the silicon hoses and brackets were altered. However, the connection to the turbo side wasn`t fully slipped in. I released the bracket and was still able to push in another 2 inches.
Upon closer inspection of the ARC Titan UICP, I discovered a scratched mark (about 3 inches long) on top of the bend of the UICP under where the strut bar is, which wasn`t there before prior to my visit to the dealership. This is totally unacceptable, I cannot imagine what could cause the damage other than misplacing it on the ground or using a tool to yank off the UICP. This intercooler pipe isn`t cheap as you guys know, and the mechanic should handle customer`s car with care.
I am really pissed off at this point and still pending for the service manager to get back to me with a reasonable resolution, as the mechanic who worked on my car will return to work tomorroow.
At this point, I will not disclose the name of the dealership. But will keep you guys posted on the outcome as it progress.
Pics of the damage:
