Question about reflash and AFCII

I got my ecu reflashed and want to keep my SAFCII. Im still learning about all this tunnig stuff and want to keep it for various reasons, when i plug my afc back into my ECU the car stutters and back fires runs like crap im guessing its because the setting that were in there before, when i plug back into just the ECU runs fine. My question is what settings do i need to put in so its as if its not there and more a montioring device for now untill i learn a little more.

zero out all the setting on the afc that will make it not modify the ecu
