Break pedal shudders & thudding sound on breaking

So today after driving an hour to LA for class, while driving in the city when I would do medium to heavy braking from above 30-40mph I would hear a thudding sound and my brake pedal would shudder along with it.

Something simmilar happened when one of my lugnuts wasn't tightened all the way and became loose, so I pulled over and checked the front two wheels, all the lugnuts seemed to be tight and so I continued driving.

I made it back home and everything else seemed fine.

What could cause this?

It doesn't seem like a brake pad issue, I suppose maybe it could be the rotors.. I put new ones on less than a year ago though so I find that hard to believe.

Can be a number of things. Uneven pad transfer, failing wheel bearing, rust buildup on the hub, etc. Get your rotors turned then see if it comes back.

I did bed the brakes/rotors in when I installed them, is there any way to further test to see if its a wheel bearing or other non-pad/rotor related issue? I've been driving normally and just using as little brake as possible and everything seems fine, so maybe it is uneven pad transfer..

Turn the rotor. If it comes back, then it's something else. If it doesn't, then it was just pad transfer.
